How Sequence Variant Analysis by LC-MS Works.

To analyze the amino acid sequence of a monoclonal antibody, we rely on liquid chromatography coupled with tandem mass spectrometry (LC-MS/MS). The sample is first digested with a protease that cleaves the protein in a predictable pattern. The resulting peptides masses (and their fragments’ masses) are compared with theoretical masses calculated from the expected protein sequence. High quality mass spectrometry data on peptides that do not match the expected mAb sequence are then analyzed. If peptides are found that are close variants – e.g. containing a single amino acid substitution – they can be matched against the intended peptide. The relative quantity of the intended peptide and its variant can be computed by examining the peak areas on the MS1 spectra.

It is also possible to attempt to match some of the mass spectrometry data against a standard or customer provided database of protein sequences to more fully understand the sample.

Why SVA Analysis Matters.

Errors in production are possible – single point mutations can occur, portions of the sequence can be reversed, or deficiencies in the growth media can cause amino acid substitutions. Additional chains can be produced in error. Host cell proteins or other contaminants can be introduced. Identifying these issues early on can help troubleshoot performance problems and prevent future errors in production.
